When closing customers, if you have a substantial dealer fee say $499, what is your best answer when the fee comes into question?

A Russian waiter once explained a "service charge" to me ... "Eeeess tip for boss". Would that work ?
Not have them in the first place... it's just one more reason the public does not trust dealers. We all know what dealer fees really are and so do most of them. Many states now limit these "fees" to $99 for this exact reason. Practices like this are only contributing to what will ultimately be the demise of the dealer system as we know it. This is what I would say if the dealer asked me the question.
If your asking as a salesperson or manager and have little or no control of these things, you have my sympathy, especially when the dealer down the street charges $99 or doesn't have any. If you want to tell the truth, you can state that these fees pay for the people and systems required to administer the inventory, maintenance, sale and documentation of this vehicle by the dealership. Of course leaving out the part that it increases the bottom line because it really offsets those expenses and puts more in the dealers pocket.
